The settlement was established during the Spanish colonial period under the name Puerto Caballos. It was later renamed in honour of the Spanish conquistador Hernán Cortés. The area gained strategic importance early on due to its natural harbour, which provided sheltered anchorage along an otherwise difficult coastline.
The city's economy is dominated by its seaport. The port of Puerto Cortés is the largest and most active commercial port in Central America, handling the substantial majority of Honduras's import and export traffic. Container shipping, bulk agricultural commodities, and manufactured goods represent the primary cargo categories processed at the facility.
Puerto Cortés hosts a Zona Industrial de Procesamiento (ZIP), a free trade zone that attracts maquiladora manufacturing operations, particularly in the textile and apparel sectors. This industrial activity constitutes a significant source of local employment.
The municipality is connected to San Pedro Sula and the broader national road network by the CA-13 highway. A railway line historically linked Puerto Cortés to the interior, originally developed in the early twentieth century under the influence of the United Fruit Company during the banana industry's expansion across the region.
The climate is tropical, characterised by high humidity and considerable rainfall throughout the year, with a less pronounced dry season compared to other parts of Honduras.
