The area was first settled by Europeans in the 17th century and was part of the town of Boothbay until 1889, when Boothbay Harbor was incorporated as a separate town. Its economy historically depended on fishing, shipbuilding, and ice harvesting, with commercial fishing and lobstering remaining important activities into the present day.

Today Boothbay Harbor is best known for tourism. During the summer season the population increases substantially as visitors arrive for boating, sightseeing, and access to the surrounding coastal scenery. The harbor supports numerous marinas, excursion boats, and whale-watching and puffin-watching tours.

The town covers a small land area and had a population of roughly 2,000 residents as recorded in recent United States censuses. Nearby attractions include the Coastal Maine Botanical Gardens, located just outside the town center, and a network of islands and lighthouses accessible by boat.

Boothbay Harbor experiences a humid continental climate, with cold winters and mild summers moderated by the Atlantic Ocean.
